Let the kitten allow itself to get over its fears. If you keep chasing it, it will continually be on the defensive and giving the kitten anxiety.
One thing you could do is continue playing with the other kitten with the toys and reward it with those Cat Treats. The other kitten may be watching and get curious and want some of those Catnip treats as well. However, in order to do that, it has to get over its shyness.
Currently, it seems that the kitten doesn't seem to think it needs anything from you. So any time you approach it, it shies away. Until you introduce it with incentives for wanting human contact, it will continue to become more detached.

Well, i had a scared cat once. I had adopted him off the street. It usually indicates a cat having a traumatic experience or it just ming be its own behavioural trait.

I think it's OK. Keep on petting her, if possible, lie down on the sofa, lay still for a while, then just slowly and quietly stretch your hand and pet her. It does take a while - he would still get frightened if I just came into the room for weeks, like 6-7 weeks, after I adopted him, so have patience. Move gently, talk softly, don't make motions that will frighten her. Picking her up when she doesn't want to is not the best of ideas, although it does help her get used to your scent.
