He has been using the flap for years and still uses it when we are in. It's like he's getting back at us for leaving him alone.
Answers:So he can leave his scent on it and find it later, also so know other dogs will be in his territory or mark theres.
He's probably been frightened out there and isn't comfortable when you're not home. have you ever left him out there? He might be worried you'll leave him.
You'll need to crate him while you're gone for a while to get him used to not going while you're gone.
Then slowly let him have more freedom. S.L.O.W.L.Y.
Maybe it is a anxiety problem, which you will need to train him to keep his confidance up. Also, do you aid him will th eflap when your there, maybe he just doesnt know if he ca or how to go through it when hes alone. Dont get mad at him, the fact it is at the door indicates he tried to go to the right place.
He's not "getting back" at you... dogs don't really think that way. But for some reason he doesn't want to go outside whne you're not there... we may never really understand why.
Put newspaper or something in the location and then when he's consistently using that, put it outside on the porch and see if that will lure him to go out and use it.

He is marking his territory. Dogs use urine scent to warn other dogs that this place is theirs. The only drawback to you is that if other dogs smell it they will pee over his scent to tell your dog that it theirs and it becomes a vicious circle. Disinfectant will kill his scent and other dogs won't retaliate as much.
Something else might be trying to use the dog flap. Dogs will pee in an area to say "Get lost! This is my turf!"
But then again it could just be pissed off at you for leaving him alone. Just put a rug or something down there.
