What type of filter? I would only use a sponge filter with an airstone so the bubble nest isn't disturbed. The sponge also collects microscopic organisms for the baby fish to eat, if you set it up in an established tank ahead of time.
Also, you only want light flow for the fry - they aren't the best of swimmers.
