Sounds like saddle sores to me, or pressure from something causing it.
If its saddle, you will have to buy a saddle that fits, no amount of padding fixes poor saddle fit.
My Arabian mare has the same thing. She's 6 years old and they started appearing when she was 5. I've had 2 different vets say that there is nothing wrong with her. She is healthy and happy! By the way the spots are about the size of of a third of a dime and oval. There was no bite prior to the spot...it just appeared one day. She has one on her neck and she did have one on her flank but it disappeared! I hope the other one disappears. Aside from the tiny spot she is flawless.
